TS clearance and past employers?

I had an incident with a past employer about 3.5 years ago. I explained during my security interview that I had left under less than favorable circumstances and my the agent handling my case asked my reference about it. He didn't ask for any more references from the that reference or talk to anyone else I worked with there. Does that mean that the incident was minor and not enough to warrant further investigation...a.k.a. I'm in the clear. Also the incident involved suspicion involving my scanning of a free coupon card and the employer wanted me to admit to doing something wrong then I decided to quit before being fired or admitting to it.
